Named for an acquisition#

This page is generated from the code and must not be edited by hand.

A recording from an instrument and every file whose name contains the recording’s whole name, such as a table a tracking tool named after the movie it read, are grouped together, each file going with the nearest recording of that name in its experiment; so is a file whose whole name, ending included, other files’ names contain (an image viewer’s “movie.tif - C=0.tif”), even when it is no recording, and an image with the label, mask or annotation named after it in its folder (“vol07_labels.nii” beside “vol07.nii”), whatever step the image is at.

named_for_an_acquisition version 2+d1

  • Kind of rule: Which files go together (groups). Says which things count as the same in some respect, and so forms groups.

  • What it concludes: equivalent, in respect of acquisition_named

  • Reasoning: defeasible. A conclusion is usually right, and is retracted when a rule it names concludes against it.

  • What it reads: files, which it sorts into groups

Is it available in this version?#

Yes. The engine runs it.

What would defeat it#

What this rule concludes about something is withdrawn when any of these rules concludes about the same thing:

  • filesystem_noise_from_spelling: Files a computer makes on its own, such as .DS_Store or Thumbs.db, are recognized by how their names are spelled and set aside; an office program’s lock file, whose name starts ~$, is left alone, because it means somebody was at work.

  • placeholder_from_entry_kind: A shortcut, or a file that claims a size but takes up no room on the disk, is taken to stand in for contents kept somewhere else.

  • installed_software_in_folder: A folder is recognized as an installed program, such as a copy of Fiji or a Python environment, from the parts it holds, a name ending .app, its program-style subfolders or a majority of program files; its files are still indexed and read, and rules about experiments leave them alone.

It stands aside beneath every folder one of these rules raises:

What it does

minimum_key_characters

6

whole number, from 1 to 200

The fewest letters and digits an acquisition’s name needs before another file is matched on it, as the experiment rules have it: 01.nd2 names nothing.

whole_name_levels_up

4

whole number, from 0 to 20

How many folders above its own a file’s held whole name is looked for, where its experiment and the folders beside it hold none: the nearest folder holding exactly one file of that name beneath it gives the source, never the pool’s root. A raw branch and an analysis branch side by side meet a few folders up; 4 reaches a project’s top from a day folder’s subfolder; 0 turns the search off.

not_made_from_senses

["backup", "kept_original", "copy"]

list of text

A file named for another whose own extension is spelled only by these senses (hela_table.csv.bak, dapi_fit.py.orig, track_dmso.py.old), or whose words after the name it holds all are while it keeps that file’s format (hela_041_old.nd2), is a backup of it and forms no derivation; the copy rules read it. A copy in another format (hela_041_copy.tif) is a conversion, made from it.

annotation_senses

["annotation", "annotated", "masked"]

list of text

The senses a word means an annotation by, read from the Dictionary: the annotation role (labels, rois), the annotated transformation and a mask. A segmentation is a processed image and is left out.

image_formats

["image_format", "imaging_format"]

list of text

The formats an annotated image may be in: the image type, and the volumes the clinical pack reads (.nii, .nii.gz).
